I haven't tried this, but this plugin is available to mix the photos together into a HDR Tiff which then, instead of using Photomatrix, you can tonemap in lightroom Develop module. This means you use a plugin to merge the files, but you can tone map in Lightroom, which would be more familiar than using another program.

I haven't used it, and I don't have any bracketed images to try it with, I was just pointed at the plugin by someone.
